That depends on what you like in MMOs. For example, Factions is the best if you want PVP, Nightfall is a good PVE game, and Prophecies has good PVP and PVE but both could be better.
I would say that Prophecies is the best cuz the creators thought through the most but i agree with christwarior that faction is the best game for pvp but i still think that prophecies is best cuz it's the best story and the cooliest skills but that's just my opinion
the reason factions is last is because of the closed areas. i dont feel right going about a city made of carboard and wood. granted there are open spaces but... still there is this oriental style city map that kinda drives me away from it.

3. Nightfall
Just opinion, but I dont really like nightfall at all. Seems harder to find a group with everyone taking their heros and I dont know how many times ive gone.....wtf ....where do i go? I have to get to WHAT rank before i can continue? ....sigh...

1. Nightfall feels the most organized, it feels like they have truly put a lot of effort into making the player do quests at one place at one time, hand them in and move. You're not pushed forward to fast and it feels very player-friendly. I also like the world and the monsters in it.
2. Prophecies feels much more unorganized than the other two campaigns but it got a hell of a nice world and lots of cool monsters.
3. Factions. Sometimes way to hard missions or quests. Forces you to group a lot of times when you don't want to group. World looks cool and I like that you choose side. But sometimes impossible quests makes me pissed off.

Factions - Easy to play, great rewards for quests, but short story line.
Nightfall - between Prophecies with a good story while rewards are not
so large as in Factions.
Prophecies is the best one because of the landscape and world map !
