I want a PvE server and I know there was recently a server merge but which is most populated Set or Wiccan?

Wiccana is most likely just a touch larger population than Set according to yellow gremlin. However in AoC, the servers tend to have distinct types of folks. Set tends towards more of a raiding crowd, while Wiccana has more pvpers / rpers. I would pick a server based on what you like to do.
