Lets just go ahead and add World of Warcraft to this category. Major cities are the lobbies and the players are waiting on either Dungeons, Arenas, or Battlegrounds.
Ignore the WoW haters who clearly have not played the game, or are trying to be trendy by hating on it. Personally, while waiting to queue, I fish, do dailies, craft, and assorted other things that can't be done in a lobby based game.
On topic, pretty sure the other DOTA clones, League of Legends and Demigod have lobby systems, as does Battleswarm which is an interesting albeit flawed melding of rts and fps. The thing is, the lobby system seems to be dying overall. Its not nearly as common as it once was, and most people confuse lobby systems with selecting a game/server from a list and hopping in, a la TF2.
Nobody is being a WoW-hater, you're just becoming defensive due to blatant fanboism. No one attacked WoW or what it is doing, we are just stating that we believe the direction it is taking has made the game feel less like an MMO and more like a Co-Operative Multiplayer RPG. The fact is, what the the other posters and myself have said is pretty accurate, in the recent patches with the introduction of the Dungeon Finder it makes WoW a very close cousin to a Co-Op game.
Now I realize you can do other small things, like a 10-minute quest, or a quick fishing session (OHHHMMMYYYGOOOSSSH FISHING), but the fact remains that you are ultimately waiting to play the game with a group of randomly selected people that more than likely you'll never see again. I thoroughly enjoyed my time in WoW, and I would be in full support of the Dungeon Finder if it wasn't cross server, but as it stands now I just can't help but stand behind my previous claim.
Most of all the so called fps mmo's have the lobby systems your talking about.
Back in the day, alot of the old games would contain a lobby system of some sort, It seems the lobby system your referring to has been lost in the past. There are very few games I can think of, Legends of Kesmai and Kingdom of Drakkar both contain lobby systems.
Phantasy Star Universe (Phantasy Stay Online in Dreamcast/ XBOX versions) basically invented the Lobby versions of Co-op/MMO's.
Fantastic games in themselves, but they are co-op MMO's with team restrictions inside the dungeons typically 4 players at a time.
However PSU defines what you asked for, lobby based COOP MMO.
EDIT - Should also be noted, Global Agenda basically ripped the playbook right off PSU as it is almost an exact clone of that game just in a different setting. PSU is sci-fi fantasy based, global agenda is futuristic gunner.
EDIT EDIT - Should also be noted that (opinion) PSU is actually better than global agenda as it has multiple lobbies scattered thoughout the universe, a different setting for each zone where you travel to so you can do the different planetside missions. GA only uses one of these (the dome) and everything is based out of the one area. Least PSU had diversity.

Guild Wars, wow since latest patches, Age of Conan, champions Online, Star trek Online..almost all of them...

i wouldn't say wow has a lobby system.
I meant more in the sense that theres a bunch of chat channels where you communicate and you cant do that anymore once you join a game.
Wow has trade channels that everyone spams and communicates in... until they get the popup to join a Dungeon, Arena, or Battleground!
So wow still qualifies, right?
