Ignoring it's "current" shortcomings I can easily say that out of likely 20+ mmo's I have tried over 13 years that this easily has the best overall quest system when it comes to telling story, setting mood and forcing a player to actually put some though into world they play in.
Tough to say, not counting the Investigation MIssions I would say TSW and GW2 are equal to each other. I like not always having to run back to the mission giver and just getting a mail or in TSW's case, a cellphone text. With the Investigation Missions I can't really say it's the best since I don't know any other MMO that has something like this but I do enjoy doing them immensely. They offer a unique challenge and I would hope future MMO titles take lessons from this game.

I'm sorry, but I see a lot of fanboys here. I've been in TSW beta since April, and honestly I was really disappointed. Not that I expected something truly great from Funcom, but anyway, I will even go as far as saying that the concept and overall idea of secret societies in a contemporary dark fantasy world is quite more engaging than Guild Wars 2, in theory.
That is why I really wanted to like this game. But in the execution, there is no contest, from the character creation all the way through combat, dynamic world (or absence thereof in TSW), PvP and overall polish. They are not even in the same league.
I probably had more fun in TERA's beta, and I hate the Asian subgenre usually.

That's how they can drop cutscenes and the like. They have content months out already nearly or fully done. This is their way of justifying the monthly sub.
Yeah just like the cc was going to have so many more options and the animations were only beta placeholders but both ended up being what we got at launch. I will take these promises with a grain of salt though I do hope they deliver....
Actually they did improve the CC and animations significantly with patch 0.9 It just wasn't enough for some people *shrug*
Personally, I'm still waiting on that new CC coming in August. The animations for the most part have improved greatly from before.
TSW's questing is better then most MMO's however it still doesn't come close to GW2's dynamic quests. Aside from the dynamic nature of GW2's quests which make you feel that you are simply exploring the world "while things happen around you" instead of "finding and finishing questlines" the most impressive thing about GW2's quests and something I sorely miss in TSW is the fact that GW2 really stimulates you to play together, far more then TSW ever does. In GW2 at an early stage I am already raiding giant beasts and monsters together with tons of other players, in TSW I still spend most of my time soloing mobs and doing chores just like in other games.
That being said the exploration missions are certainly a nice innovation and if GW2 wasn't around this game would certainly be the best when it comes to questing. My biggest gripe with TSW is certainly not the quests, it is the combat which in my opinion prevents TSW from being more then an "in between" MMO.

I don't think it is the best. I don't think it is bad, but it isn't the best. I liked the investigation quests. Those they did right. All quests should be like that. Less hand holding. But the rest of the quests are all "Go to the blue circle, kill x of these, collect y off of z, click on glowy object A B and C, or deliver package to random NPC D"
FC did a little better job with the quests Text than some other games have. They were at least worth reading. But for the most part they were still all "Kill 10 Rats" quests.
Overall, I think they are about equall with the rest of the MMO marketplace.
Until someone finds a way to have multiple paths to the objective, all of which require a different sub set of skills to achive, but are all also equally viable, then quests wont be good by my definition.

Comparing to other mmorpgs, yes it's the best system quite easily imo since for the first time I feel like it is different at all. Sure there's the basic kill missions, they have to be there, but even in those quests usually are steps where you do something else too. Investigation and the sneaking missions are particularly fun for variety.
Also the questing structure is fun where you are not supposed to take a shopping list of quests, but to focus on few and stumble on new ones while/after doing them.
I'm not very satisfied with the combat system, it'll do for now at least, the hotbar should have at least 1 more active and passive imo, and the animations, effects, visuals, all should be improved upon, having said that, if the game also had basic kill 10 pigs quests like most of mmorpgs, I would have already quit TSW. That's why I quit TERA very swiftly, that's why I quit RIFT back then, I cant take the same gameplay with the same quests with the same questing structure anymore, ESPECIALLY if it's a fairy-fantasy setting. The questing system is fun and makes the game feel different along with the setting and char building.
Dungeons & Dragons Online beats it and every other game easily.
I wondered if someone would bring that up. Not my type of game but from what I saw of it and heard from others who went deeper into it, DDO has these type quests already. Puzzles and things where you have to think like everyone is saying about TSW including traps, etc. But I guess folks just dismissed and forgot about it or something wishing to claim that the game they're enjoying has the best of this and that. Folks need to realize most of everything has been done before somewhere even if not a triple A mmo. It's probably out there somewhere.
In the end it is all subjective. Like the couple of posters saying yes, and that it is superior to GW2. That's their opinion. Not fact. Same goes for me as I found TSW boring personally and enjoyed GW2 much more. That is my opinion and not a fact. Just because one feels it a way doesn't make it some actual true statement so not sure why some wish to act as if their feelings are the way all should feel. If folks think TSW is great and love it then more power to them. Keep on enjoying it. But kind of pointless trying to shove your opinion down our throats as if to say 'We're right and you're wrong!' TSW has the best questing of any game since Asheron's Call. My favorites have been "Gravity", "The Cost of Magic", and "The Castle". Love me some Metal Gear Solid in my MMO.
TSW has one of the worst made questing system in a mmo, it might be fun be who cares, you can't repeat the "fun" stuff more than ones and if you make alt's you will do the same quest over and over again.
The questing system probably isn't the best, but the quests might be among the best of any MMO released to date. I haven't seen many investigation missions in MMO's, only in SPG's. I'd expect the GW2 system to be superior to the one in TSW however. If the "quests" will be better rmains to be seen.
