I think Aion does now as far as a newer one. Guild Wars 2 is planning on it from what I hear.

EQ2 had a decent housing system, including for a guild.
But by far imo RIFT has the most amazing housing system (called dimentions) to date. Tens, if not hundreds of thousands of available items, and you can construct whatever you can thnk if (like building blocks).

Rift's housing is only for end-game players and is extremely expensive to buy and furnish. I lost interest in Rift due to that restricted content and the anti-social nature of the community there.
EQ2, UO, Puzzle Pirates and EVE Online seem to have housing systems that work well within the game world, have relevance to gameplay and offer a decent amount of features/functionality beyond just a pretty place to store crap.

I haven't seen a good system since SWG. I'm interested in seeing what wildstar does with it. The open world house is the best system but how they'll deal with the problems swg had ( inactive accounts and space ) are still up in the air.

Anyways, my vote would be DAoC because it was so much fun to throw parties at your house or guild house. And you had to make it like a job if you wanted the bigger houses. I can't count the amount of gold I spent on my big house...too bad it's no longer there probably, since I quit playing a couple of years back when Rift came out.
Speaking of Rift, thier new housing system is awesome. I love how customizable it is. It is expensive, but it is fun.

DAoC was a good game too. If any Game earned a sequal, it's DAoC. The engine is just outdated. I know there will be arguments to the contrary but if I complained that I couldn't do 'stuff' on the internet because I refuse to stop using Windows 98SE people would think I was nucts. Yet, DAoC is a 98SE era game.
I liked the way EQ2 did it. A small apartment is given and affordable right from the start, and getting it decorated wasn't to expensive/grindy. Not a whole lot of showing off to go on with everything being instanced, but it was a nice little player base I guess.
Dark age of Camelot had neat housing as well, but it was very expensive and I was never able to afford one.

I always felt like it was a mistake to go in the direction of instanced neighborhoods for LotRO. It took people out of the towns (ex. Bree) that would have benefitted from the additional activity created by instanced appartments/housing within the town.

I know the game had its rough spots, but SWG had the best housing system when it was out. Its ashame no other game has tried to copy that housing system and/or city system. I really miss having player made cities in games with player made houses in the open world. Plus I miss being able to just walk into my house without having to loading into my house in a game. Anyone who has played SWG or a game with a similar housing system, knows what I'm talking about.
So to answer you question, no game right now does housing well.
When we get back from where we are going, we will return to where we were. I know people there!

Rift housing is not for end-game, i can have a house at level 6.
I preferred the way housing was done in Star Wars Galaxies and Vanguard: Saga of Heroes. I also liked the way they did instanced neighborhoods in Lord of the Rings Online, Dark Age of Camelot and EverQuest I. Housing within the game world is my preference over any other.

its very easy for players to accessorize especially if you choose carpenter tradeskill
doing seasonal and monthly city events also reward tokens for buying furniture off npcs
with the upcoming April patch,
